Check Compare Options->Ignore Objects and see if Extended Properties is checked (it is by default). If checked, it will be ignored. Try unchecking and re-running the compare.

It really depends on what your program is currently. Is it an EXE, or DLL? If the latter, you can expose its functionality via a web service or web application. Look at the Visual Studio Web Application Project.

I would look to an online, self-paced training first. With VS 2010 just released, the content online will probably get a makeover soon.

There are a lot of favorites. I'd have to say branch visualization, although hierarchical work items and the agile planning workbooks are pretty sweet as well..
