OH MAN THAT'S A TOUGH QUESTION. Uhhhh I'm going to have to list several that just jumped to mind. I'm gonna try to stick to games I haven't really seen anyone else talking about:
BALLOON KID (Gameboy) is a game I just recently found out about and played through on the 3DS virtual console thing. It's a really adorable take on 'Balloon Fight', and like half the audio in it is also in 'Gameboy Camera'.
THE MAGICAL QUEST STARRING MICKEY MOUSE (SNES) is something I haven't really heard anyone talk about, but I love how it's essentially a big compilation of mechanics from Capcom's famous platformers (MEGAMAN, BIONIC COMMANDO, etc). Plus, the FIre Grotto stage is one of my favorite levels in any game. It's a bizarre, hellish stage stuck in the middle of a sweet, cute kid's game :)
QUACKSHOT (SEGA Genesis) has some really neat ideas for the exploration / Metroidvania genre that I would love to see expanded upon someday.
While it's not technically a "retro" game, RETRO GAME CHALLENGE (DS) is a really neat compilation of parodies of old arcade and NES games that are all really great on their own as well. I love the wacky story of it all, too, and the parodying of old game magazines and looking up cheat codes and stuff.
