Let's get technical, then you can ask me this question again.

First of all the term "transgender" is not a noun. "Transgender" is a quality therefore making it an adjective. Putting "a" before it is incorrect. Also, just so we're clear the definition of "transgender" is, "Identified with a gender other than the biological one."
Second of all, quotation marks are used to enclose quotes, indicate titles of things, set off words/put emphasis on words, used around coinages or made-up words and used to indicate irony. So depending on your tone, you may want to remove those.
And why might you want to remove them? Because any transgendered person can attest to the fact that NOT being referred to as the gender they identify with is damaging. From the way you chose to use the term transgender as a noun, your question can be perceived as "Is your "boyfreind" (quotes indicating sarcasm) an it?" Which would be a highly offensive way of getting to know a bit about my personal life.
I would like to think you don't want to be rude and you just aren't familiar with the term.
Am I right?
